U can try and edit the maps and remove the new line that are added to maps that have a offset.

See if that fixes your problem.
If not it is as nilllzz said something else that is causing the issue.

You are correct i apologize i had to go back and check for myself it's been a while since i touched the older games ;)
nilllzz any plans on implementing the choice menu if u want to pick a pokémon or run from a wild battle?
It has always been so in the older games that u pick another pokémon the moment it faints and then afterwards u get a attempt to run away not before.
Edit: Sola is correct in the games they let u choose if u want to pick another pokémon or not if not u try to run

It's because of the full screen mode since there is more of the screen visible the animations need to fill in more of the screen therefor it takes longer and ends up going over the time the music runs.
As a fix looping for battle intro music needs to be disabled.

Elevator could be 1 map with cloned rooms each their own warp out block to each separate floor.
In the elevator room a script block at the button with a options menu depending on which option is chosen u get warped to one of the cloned rooms and a delay of a couple of seconds then add a text...
90% of the time it is because people did not install these requirements or something has gone wrong with it.
Re-install the requirements and try again if it crashes check the pokemon folder inside should be a log.dat or log.txt explaining the crash if u can post that here we can help u...

Getting rid of the white borders is just a matter of making them transparent in GIMP or Paint.net or whatever program your using however try looking at them in game.

If so can u post the steps you followed on getting it to work on win 8 in case there are others that want to use it as well on windows 8 thanks.
Try opening up the map in a text editor and try and find the lines that say "SHADER" am going to guess there are a TON of those inside the map at the moment because of that big black square at the back.
U can remove them all and save the file and re-open it in the editor
