I thought they were going to make us battle for a spot or something, since there were a lot of people applying for the positions. But whatever, I guess I didn't have luck. Thought it's kinda frustrating knowing I lost 4 months of training my team.

Well, you will probably be able to challenge for a spot later on, when the beta phase is done.

I think (not sure) that you are only allowed to use 1 of the same pokemon in a battle.

The gym leaders? you'd fight them through the PvP function pre organized on the forums.

I think it was based on DarkFire's personal choice. At a later date, you can challenge the spots. I'm not sure if this means you can only apply for the types listed above or if you're allowed to change them.
