I read the story and I found it especially awesome.
But I found a few improvements for you to add(if you want):

1. Leaf should be at Prof. Oak’s funeral saying something like “He was a very good person. Even though I stole his Squirtle he forgave me and let me keep it” since she was also a pokedex owner and stole the Squirtle from professor Oak.​

2. When you fight with Red against Hector Red pokemons shouldn’t be Venusaur, Charizard and Blastoise because he never actually had them. He borrowed them form Blue and Green (Leaf) when he went to Mt. Silver to recover. Red’s pokemon should be Pikachu, Venusaur and Poliwirl or Espeon (or even Snorlax).​

3. In the Past Kanto Silver saw you at the Silph Co. while he cries. Since he wasn’t a baby he should remember you but not clearly. When you first met him at Sliph Co (present Kanto) he should remember your face saying “you look familiar but I don’t know why. Have we met before?” Since your character hasn’t visited the past before he will answer no and the story will continue normally.​

4. According to the story 10 years passed since Red, Blue and Green (Leaf) started their journey. That means that all characters (including the gym leaders) should be older. Pryce the Gym Leader of Mahogany Town (7th gym in Johto) is one of the oldest gym leaders if not the oldest. He could be in retirement or dead that’s why he could have been replaced in those 10 years.
Also the main protagonists should be older: (ages according to the manga)​

· Red, Blue and Leaf – 21 years old​

· Ethan, Silver and Lyra – 19 years old​

· Brendon – 17 years old​

· May -16 years old​

· Diamond, Pearl, Platinum (Dawn), Black and White – 12 years old​

5. There should be more story for the Sevii islands and the Orange archipelago and for more legendary pokemon such as Mewtwo, Mew, Deoxis, and the Regis but I assume that is going to be add later.​

This sounds very good. However, this game wont be based off the Manga. Just the video game. Sorry to let you down.

Erm, yup ... No, you get Arceus. However you are given the choice of the Dark Ball or a Powerful Shiny Arceus. If you choose the Dark Ball, you get a regular Arceus. Keep in mind the game will be veeeery long. So the reward is promising if you beat the whole thing.

Sorry for the long silence. I'm hitting milestones in my own life right now. Bottom line is that between Graduating and Working, I've been busy. I am working on the project, still. It's just behind closed doors right now. I'll keep you guys updated, though.

The story is almost done... afterwards, I'll be working on Trainer's Profile, Leveling Pokemon to make proper game play, and working on side mission/stories.

As I said:
Red Mission are mandatory. It's part of the story and you can start other missions.
Green Mission are challenges. You can try them more than once and have a special prize for completing it.
Blue Missions are special Missions. They are rare and unlock after completing other missions.

Compleating Green Missions will give you a Metal ranking Pokeball (C), Greatball (B), Ultraball (A), Masterball (Perfect).

Each region will have 100 or so missions and getting metals unlocks cool stuff! This will ensure the game can last as long as possible. You don't need to do Green Missions to beat the game. They are optional.
