I caught a butterfree because it suppose to have compoundeyes as it's ability, but the one I caught has tinted lens (which is suppose to be it's hidden ability). Is the ability shown it's hidden ability and what is the difference?

In P3D there is no difference, in Gen 5 and later Hidden Abilities do not happen Naturally in the Wild, you have to obtain the pokemon specially like capturing them in the dream world to get a Hidden Ability.
In P3D Hidden Abilities are just like normal Abilities.

The fact that Hidden Abilities can be obtained on Pokemon caught in the wild or bred is source enough.
No they don't, it's the exact same as in generation 6, you can only get them from hidden grotto and safari zone, and through breeding only if one of the parents has it.
I caught a Scyther with Steadfast at the Bug Catching Contest (which I suppose can be considered a Special Event, but that's pushing things a bit), and apparently Mickey Caught a Butterfree with Tinted Lens on Route 31, not in the Hidden grotto that's there because it doesn't offer Butterfree.

Well, I mean, it's still the same ability, but Hidden Abilities are just abilities that normally can only be obtained on the Pokemon by special means.

Yes, and since you can probably ride Rapidash as well, it makes as a good hatching Pokemon.

Apparently I found out that the problem of this is actually a bug
Firstly he did not caught butterfree in that route 31 in the first place. He simply evolve it.
I used @Pokemon.add(11,9) and evolve it. I get the hidden ability. So it is a bug after all.
It must extend to a lot of things though, because I've had a Garchomp without the Hidden Ability birth a Gible with Rough Skin.Apparently I found out that the problem of this is actually a bug
