I was thinking and maybe Ekans(shiny) had been count as one "new" pokemon. So ekans counted 2 times in both section, obtained and seen. But, if this bug is confirmed, there still one seen pokemon more than those i`ve have seen yet.
i havent looked too deeply into the pokedex but while i was localizing it and enabling skinning of it with content packs i saw it remembers shinys. your theory is probably correct
As you can see, I have seen 66 Pokémon. (I have caught Lugia + the first 58 Pokémon + seen #59 to #65), Also, I caught a shiny Growlithe.
That results into 66 seen, 59 obtained and 1 rare.

Was it right in previous versions of the game??? I tried this theory now but it work well, but i caught shiny ekans long time ago. I have pretty sure my pokedex is wrong. The numbers are incorrect. I gonna try to indentify if it is counting good now, if yes, it was probably a past bug thats affects only at numbers now.

I counted again and again and there still wrong. I will start a new game some day and it will get fix I think.

I found it!! I put all 251 pokemons as obtained. When I was looking the pokédex I notice pokemon 110 to 119 was not there. i went to the file and found that 110 to 119 was written 101 to 109. That was making some pokemon count 2 times.
