Can't seem to get content packs to work

Inside the 'Pokemon' Folder

I think you have to do this,

First open the launcher ( using the shortcut is also ok ),
Do not press start game first, open the setting and goto the second tab.

It should show you that the target folder is the default one...
Try change that and link it to your pokemon folder.

Press start game and see the result.

Something else is the matter, Try to move all of your pokemon folder to a new location, C:\ for example.

This shows that the game is not reading your content pack folder... Something must have blocked ( maybe the location you placed is not reachable by the game )
