Using self-destruct using your last pokemon and causing the opponent to faint shows losing message but lets you continue the battle tower. If I can remember correctly, using a move like self-destruct or destiny bond using your last pokemon against your opponent's last pokemon will result to defeat.

that's what happens with me, but in my case it was a last hit from the foe with a move of recoil damage, ended up fainting both of them, but i still lost the match.
