Is the story finished?

I can't get past Tohjo falls or use Surf to go round because all the ways are blocked - I wasn't into Pokemon when I was younger (Unfortunately) so I'm not actually sure HOW to pass this bit.

Do I just need a move to get over the pyramid blocks or something like that?

If you mean the waterfalls, you need the HM called Waterfall from the Ice Path west from Blackthorn City.
