Suggestion about Hoenn's introduction

Overall we would rather not have a "hostage" situation to deal with the main party
The prof idea works well b/c it seems like something the prof would ask you
maybe he wants to study how a good trainer changes his pokemon compared to someone like Joey or something and wants your pokemon to study and feels that it might work out for you too b/c your pokemon are becoming too strong for you to have an actual challenge in the Hoenn League and starting over might make it more rewarding
We wont have to worry about this for a few months yet as we have the rest of Kanto and all of the Sevii Islands to make so.......

What if you combine the team x idea with Elm's request? Elm wants you to make researches on different region's pokèmon and tells you should visit Hoenn. Maybe you could travel there by boat/ship and team x enters it during the night, So most people are sleeping and as you awake you have no pokemon. The thing would be to place an extra fight team x scenario in hoenn, in which you rescue your old party and meanwhile the networking between kanto/johto and hoenn is finished

The "hostage"/"kidnapping" idea doesnt fit with pokemon much
if we were being 100% new with the places and story I would be much more willing to do it but Hoenn is gonna play out like Emerald so....

Pokémon is A LOT about kidnapping, stealing and taking advantage of pokémons, especially by the evil Teams.
In gen I, the Team Rocket always tries to steal rare pokémons and use them to gain money (their motto is "Steal Pokémon for profit. Exploit Pokémon for profit. All Pokémon exist for the glory of Team Rocket."). They try to steal cubon skulls and take hostage Mr. Fuji and the scientists in Silph Co.
In II gen, Silver steals a starter. Team Rocket kidnaps slowpokes to make them rain and to sell their tails.
In gen III, Team Magma and Aqua try to take advantage of Groudon and Kyogre.
In gen IV, Team Galactic steals your friend's pokédex; tries to kidnap the lake guardians (Uxie, Mesprit, and Azelf) and tortures them.
In gen V, Team Plasma tries to steal a Manna and a Herdier and YOUR pokémons, a dragon fossil and fakes to release all PC pokémons.
In gen VI, Team Flare steals and sells fossils and captures a lot of pokémons to destroy all the people.

Then again, of course you do what you want, the game is yours and we respect all of your decisions. This was just a suggestion (BTW the idea is not even mine, it's my friend's) because we thought that Team Rocket/Magma/Aqua would likely do something like this.

P.s. Sorry if I made some mistakes, I'm not english.

With no exceptions I can remember outside of the B2/W2 rival plot a single kidnapping(like you re suggesting) does not drive the overall plot and I believe for good reason
I found the rival's plot in b/w2 wasnt very good and overall thought that the "kidnapping" of his sister's pokemon was a rather lame plot device for him.....

Of course I'm not saying this kidnapping should drive the whole plot, this is just a piece. The main plot remains the Emerald one. The examples I made are all real: the thefts and the kidnappings are part of about every main pokémon story. It's what the evil Teams do, especially the Rocket :)

Prof Elm will request you start over when going to hoenn(you will move there much in the same way it is in the original games) and once there you wont be able to access the P.C. b/c it simply hasn't been connected to Kanto/johto's system yet and it wont be til after you beat the E4
i prefer that :) that is because when you finish Sevii Islands Team Rocket dispersed and Aqua/Magma team are hidden preparing his plan. and the move to hoenn is more or less like emereald pokemon history.

The stealing of a pokemon is rarely a MAJOR plot point(Peeko the Wingul from RSE and the Purrloin from B/w2 are the olny example I can think of at the moment) and it has neve been the PLAYER's pokemon so...

The thing is getting to Hoenn and not having you pokemon needs to have a short and simple reason for it and you need to also have a short and simple reason to get them back afterwards
obviously the PC has the simple connectivity thing so that is mostly a non issue

the real issue is your party
having Team "X" take your pokemon would create a complex story in need of alot of plot support
they cant simply take your pokemon
you have to take them back
and since you have to not be able to use them til later that means they have to show up later(after the E4) when the "bad guys" have already been beaten which means there has to be a different reason why you cant get them back imediately after beating Magma/Aqua(which shows why it cant be them) after the end of our modified TR story(you will see ;)) they are completely scattered and will not be coming back any time soon so it cant be them thus we need a new bad team which means they need backstory and motive(even just being a bunch of people out to steal and make money needs to have atleast that much explained) and also new NPCs and such
With the prof we can have them explain that since you wont have access to the PC(connectivity issues can be a well known issue) that maybe catching new pokemon a raise them would be a better idea for you and that they can care for your original party as well as study the effects of being raised by a "good/strong" trainer has on their growth and development.

TL;DR: Enemy teams need alot of plot and development to explain something that can other wise have a simple and easy explination...

I'd be fine with the professor keeping my pokemon with him, provided I get them back eventually. What are you going to do about things like key items and TM/HM's? It'd be a bit of a nuisance to be able to fish lvl.30 'mons before beating the first gym :)

i have ideas about HM'S:
1- you only can fly to other regions when you finish sucessfully E4 of hoenn.
2- the player lost the HM's when he removal to hoenn, maybe in his house, in the boat
3- discs are scratched and HM's are useless.
4- the player returned the Hm's to his owner.
5- the important key objects ( good rod, super rod, are going to be erased) only the important key objects
I think that Tm's shouldn't be erased because they're only for one use.
if the tm's are going to be erased too, i propose that only the tm's that have + 50 power are going to be erased, because the initial attacks ( scratch, tackle ) have that power, and the neutral tm's like (leer or sand-attack) and the 50 or -50 power tm's are not going to be erased .

I agree :) I don't really like the "Elm trick", but you have a point on the Team X issue and the study is actually a lot simpler.
For the items, you could lose them during the removal to Hoenn with all those boxes and then find them after you beat the E4 and warp back to your home the first time ;) Or you just have to deposit them in the PC because of the removal and then you realize that Hoenn PCs are not connected to Kanto/Johto ones yet.

One of the big things is should this be a move or a second home?
We will have to look into that abit but we could make it so that you leave things like your badges etc in your old house
but i am not sure how we will actually do this in the end and we havent discussed it much yet as we have alot of maps to make yet plus finishing PvP and battles in general before we move on to Hoenn
