Okay, so I've got no idea as to what to do at the Whirl Islands. I don't know if this is the right category to put this in, but I just need some sort of direction, please.

Whirl Islands, if you didn't know, is where you can get Lugia (if you have the Silver Wing or Crystal Wing) and other powerful water types.
I personally wouldn't advise it until you've beaten the fighting type gym.

If you want the easy, non-spoiler answer answer: Go into there stocked with plenty of ultra balls, repels, an escape rope, and plenty of time on your hands.

Also, if you have already a Ho-Oh (Rainbow Wing) you will not be able to catch Lugia until Pewter City is released.

Okay, that's all fun and good, but is it a mandatory place to go to in terms of plot? If so, what do I do? I've never played Gold or Silver (obviously).

I have beaten the Fighting Gym. I've been going in circles for days. Is there a specific island that gets me where I want to go? There's an old man in the caves, is he supposed to be important, or is he just a trainer?

Nope, it's optional, if you want to catch your probably first Legendary Pokemon just go there, if not, just go to Indigo Plateau normally.
