Duplicate Lost pokemons

I was hatching my rotom and piplup eggs , and i decided to go to pc to left piplup but suddenly, i discovered that my ho-oh lv 53 with coin amulet, my houndoom lv 52 with razor fang and my tyranitar lv 67 with lucky egg dissaperared and have been replaced for a copy of my piplup, my shiny stantler and a copy of my egg (i dont have any idea if is rotom or piplup egg).
I hope there is a solution to fix this.

yes spontaneusly my piplup, one egg and my stantler in my party got duplicated in pc but the clones replace my hooh my tyranitar and my houndoom because i dont have them in pc anymore hope darkfire fix that D;

I believe @MrHippocrit was questioning your methods of hatching a Rotom.

I think he means how you bred a Rotom. In the original games it cannot be bred (or so @MrHippocrit thought, Bulbapedia also says it is breedable).

In the data Rotom has an Egg group, making it breedable.

nilllz wondertraded a rotom with my nidorina few days so i decided to put this new rotom in daycare and before few ours i decided to make a piplup egg and hatch my rotom egg, and then this happened
