I understand that the developers want to stay true to gold/silver as much as possible but one of the things that I enjoyed the most in gold/silver was the dynamic day/night system which allowed the player to find different pokémon at different times. Though 3rd gen didn't have the day/night system, they did have a high tide/low tide system which was an awesome idea imo(http://bulbapedia.bulbagarden.net/wiki/Shoal_Cave)!

It would be really cool if some (small) areas were implented in Pokémon3D which have the same mechanics. Maybe the player can find some unique pokémon there or from a different gen?

The Hoenn and Kanto regions are going to be added to the game later on so Shoal Cave should be added to the game in the future, probably a few years from now. It would be interesting to see something like that in Johto though, especially if it allows a player to gather the ingredients for shoal bells. Those can be extremely useful (for me anyway) when facing the Elite Four, gym leaders, or going through Victory Road. Good idea!

Maybe it wouldn't be a great change, but it would be nice if the water in the shore would move up and down, and some tide differences with no great purpose other than the beautifull view
