After a long journey playing Pokemon3D , i just want to save my progress ,so - (press E) => save => Yes
Well , im sure that everyone knows that but why does it take so~~~ Muu~ch time,and it even takes load of hours and then poof nothin happens , it just keep -saving,please wait...- , dam , can u plz do anything can be more quik at saving ?

The save time depends on what you did between your last savepoint and then. I'm very doubtful that it took hours to save. It took me, at most, 20 seconds.

Sometimes it could just be your internet. The system has to upload your save files and that might take a bit. I'm also doubtful it took hours..

Sometimes it could just be your internet. The system has to upload your save files and that might take a bit. I'm also doubtful it took hours..

Regularly saving the game shouldn't require an Internet connection (if in Offline mode at least), as the files are stored locally on your computer (again, only an assumption).

Well, yeah. Offline saves are nearly instant. But online, the game still has to send the files to a Gamejolt database (or summfin like that)

it used to be it wouldnt wait for server confirmation, but now it does

Here we go again!
But, if it taking ridiculously long to save, you should check your internet speed and if your computer has been on for an extended period of time like I typically allow mine to go, you may need to restart.
