I encountered a wild Pokémon just before going up this Waterfall, which probably explains how I went through it.

Found the problem: The Daycare somehow unknowingly removed my Pokémon's Waterfall move. So instead of the message stopping me from going up it, I just go straight through it. I'm still able to do this.
