Online and pokemons

Hi... i m kinda newbie with pokemon 3d(not pokemon bp) and for the most of the time i played offline by myself
when i tried to play online(i registered and all) my pokemons and save were not the same does this means that
now i have to play all over again?

Yes, to access the online features, one must start over.
All of us have done this and for all of us this wasn't very pleasant.
