Can i battle in Co-Op?

No, you cannot battle with your friend in co-op. There will be a feature for that in the next update. I suggest you read the thread posted by Draco on the main page. ^^
Go to Gamejolt.com > Log in with your normal password > on top of your screen you see your name and next to it, it should say: Show Token. Press that. The Token is your Password for the in-game Gamejolt. Launch Poke3d > Play the game > Press the little lightning in the bottom right corner > Type in name and Token > Log in.

I have another question:
in the future, i will be able to battle or trade with my friend in Co-Op? (using my offline save)
I am not too sure. There are a lot of stuff still open for this game and we will be able to improve this game each update that arises.
We might see a pvp on offline save or trade on offline saves through Hamachi or something but as of now, I don't have a clear answer for you.

I said that because i really want to see the PvP and Trade system in Co-Op, i guess that if the PvP system only will be able only with the GameJolt System that will be a really crap notice..

That is the normal GTS screen. People request Pokémon on that page.

But.. the GTS isn't only for gamejolt save games? :/ (that was my offline save)

It's quite easy to understand. Just read the post carefully. Anyways, I'll try to answer your question:

When you create a new account, there will probably be an option: Gamejolt or ''Local save'' ? I am not sure, we didn't hear much about it, but that is how I imagine it. Local save meaning the Offline mode.
-Do you just do what you normally do with no edits/cheats/mod or anything?
In the Gamejolt one, you won't be able to edit anything. You'll just go through the story like a normal game without cheats or mods. However, you are able to acces to Online features the Gamejolt account provides you with.
Check the main page thread about the features.
In the Local/offline save, you will still be able to edit your Pokémon, how? I am not sure since they might've changed the way you can edit them. You can still progress through the story, but you won't be able to acces to the Online features. You can, however, play with a friend via Hamachi and who knows what more is to come.
At the moment there are discussions about whether to cut off the Offline saves to the GTS. From the looks of it, they won't be able to acces them, but I think the Friend Hub would still work.
I am not too sure about whether or not you can edit your skins.
They might put all the skins made into the game and then you can choose from a long long list of skins, or they might do something else. We just have to wait and see.

Thanks MrHipp. I believe you can simply make a texture pack for your own skins but I don't know exactly how it works for the player. I only know how to edit npc skins in a texture pack. The reason I asked is because as of right now you have to go into your player save file and edit it to change your skin. (From the sound of this update for the online save you won't be able to do this.)
I have heard different things about this.
Draco said they wouldn't be supporting this but Darkfire stated somewhere that you could edit the skin/textures of your character or something.... I don't know. Try going through some of Draco's posts on his Gamejolt update thread on the main page. ^^
