Well, what did you do, exactly. Did you save before going out? Did your game crash? Did you change stuff in your party file, if you did, they will indeed dissapear. But, if you put in the things you changed back, the Pokémon will come back.

If this is still a problem, open your party.dat file and remove the entry that looks like {"Store"[150127701002111241882168126236624711821721]} for the Gyarados.

now he's comepletely gone NOOOOOOOOOOO!!!!!!
You are loading from the save file and not continuing the game right? Although I guess you could just edit the autosave if you wanted to continue instead. Anyways, removing the last part of the entry so it ends with {"AdditionalData"[]} should allow the game to recreate the hash for the Pokemon.

BUt what does that additional data option do?
{"AdditionalData"[]} isn't what's important. Here, let me expand upon what I said earlier. Say I have a Pokemon like this:

{"Pokemon"[73]}{"Experience"[116047]}{"Gender"[0]}{"EggSteps"[0]}{"Item"[0]}{"NickName"[]}{"Level"[45]}{"OT"[78074]}{"Ability"[29]}{"Status"[]}{"Nature"[6]}{"CatchLocation"[Route 41]}{"CatchTrainer"[Faggot]}{"CatchBall"[2]}{"CatchMethod"[caught at]}{"Friendship"[71]}{"isShiny"[0]}{"Attack1"[35,20,20]}{"Attack2"[491,20,20]}{"Attack3"[398,20,20]}{"Attack4"[57,15,15]}{"Stats"[138,138,76,64,89,118,106]}{"FPs"[0,0,2,1,0,0]}{"DVs"[25,18,1,26,11,24]}{"AdditionalData"[]}{"Store"[150127701002111241882168126236624711821721]}

Now say I edit the stats and try to load up the save. The Pokemon will no longer be in my party/box because the game recognizes that it's not legitimate. It does this by creating a hash from particular values and storing that hash in {"Store"[150127701002111241882168126236624711821721]}. If you delete {"Store"[150127701002111241882168126236624711821721]} so that you only have:

{"Pokemon"[73]}{"Experience"[116047]}{"Gender"[0]}{"EggSteps"[0]}{"Item"[0]}{"NickName"[]}{"Level"[45]}{"OT"[78074]}{"Ability"[29]}{"Status"[]}{"Nature"[6]}{"CatchLocation"[Route 41]}{"CatchTrainer"[Faggot]}{"CatchBall"[2]}{"CatchMethod"[caught at]}{"Friendship"[71]}{"isShiny"[0]}{"Attack1"[35,20,20]}{"Attack2"[491,20,20]}{"Attack3"[398,20,20]}{"Attack4"[57,15,15]}{"Stats"[138,138,76,64,89,118,106]}{"FPs"[0,0,2,1,0,0]}{"DVs"[25,18,1,26,11,24]}{"AdditionalData"[]}
then the game will no longer have a hash to compare that particular pokemon to so it will simply generate a new one for you and allow you to use your pokemon. In the next version or two, they're going to remove the ability to get around the system like this. For now it allows people to restore their pokemon if they tried to cheat without knowing about this system and it allows people coming from older versions to have all their Pokemon get hashes.

Yes, we should all fear the almighty wrath of Nilllzz. Also, I'm pretty sure you could just make a backup of 0.31 and use it to determine the hashes for Pokemon in later versions.
