So this is probably a tad ambitious, but I'll throw it out there - seeing a recreation with these older sprites of the newer Route 47 and Route 48 from Heart Gold/Soul Silver would be very, very cool. Use your own creativity to decide how to do them, or whether to change bits of them.
For the Safari Zone, while I know you wouldn't be able to replicate the system existing in HGSS, I'd be just as satisfied with having six or so mini-zones within that each have different Pokemon available.
Also, I wouldn't worry about making this area until at the very least all of Johto otherwise is done. Perhaps put the doorway to it in Cianwood, but blocked off with a construction sign, and treat it like an Expansion Pack to Pokemon 3D (also this conveniently dodges the question of what to do with Fushia Safari Zone since there's no point to having a Pal Park in Pokemon 3D).
If it's at all possible, I feel like this would make a really neat little bonus addon for after the main game is completed up through Johto (and since it doesn't really require a story, there's no extra scripts to write there, unless you wanted to add some kind of phone conversation saying that it's now open).
