Not a bug pokemon images low

In the third screen, that's because Cyndaquil is a small Pokemon. Imagine the ground being at the bottom of that square and Cyndaquil is standing there. An Onix however should fill that square.
As far as the second screen goes I think because the starting Pokemon selection is always going to be for those three small Pokemon they should be centred in the square, and the square made smaller to reduce unnecessary white space.
The first screen, well that does look a bit off doesn't it...

Even Onix is on the low side of the square, while the egg is instead too high (I think it should be some pixels lower):

That's because a Pokémon sprite can take a space up to 128x128 pixels. If they are smaller, there's just blank space above the images. Even Onix doesn't fill up this space, other Pokémon like Ground will eventually do though.
