I was just talking with my friend who used to play this game, but he stopped when he lost his save file when he updated his game, not just launcher, to 0.25. When the next update comes around, I'm afraid I may lose my data. Is there a reason this happens and is there way it can be prevented?

The game is still in Indev status & things like this are bound to happen, to prevent it, try to keep a backup file everytime you update your game.

Well as far as I know even the devs are confused about this because it isn't suppose to happen, well obviosuly, but what I mean is the updates are not supposed to touch the save folder at all. I'm still skeptical about this being a bug with the game though. I've never experienced this problem myself and I started at version 0.18, so I have been through quite a few updates.

As a safety measure, I suggest you do what Enethil said. I do this myself each time a new update comes around, just to be sure.

Just go into the Pokemon folder, then into save, Copy the folder with your character's name on it & put it somewhere else on your computer.

What do you do with the back up folder after the new update? Do you paste it back into the new save file to restore your data?

Well for starters I would run the game first to check if the savefiles were still working properly. In the event that I don't see a savefile, I would first check if there even exists a save folder in the Pokemon folder. If the folder did not exist or was empty, i'd paste the backup of my save folder into the Pokemon folder.
