Am I glitched?

Describe the bug you experienced here.
It appears some of my pokemon are missing from my box like Suicune for sure, and maybe Mewtwo. I know for a fact I caught Suicune it's even in my Pokedex but he's nowhere to be found. I checked the Daycares, all my boxes. Not sure. For Mewtwo, He isn't recorded but he isn't in the cave either, when I went and beat the E4 to make him respawn he wasn't there. I swear I remember catching him already. Now for the third thing, After you get all your badges and such you're supposed to get Rock Climb from Pro. Oak right? I don't have it and when I talk to him he just asks about my Pokedex. I have all 16 badges though. I might just be being dumb and not realizing something but I can't seem to figure it out. I haven't played in almost a year. :/

Are you playing using Online Save (Not from the New Game button)?

Yeah, and I was being dumb. I believe I've figured out Mewtwo, and I also figured out Rock Climb..But as for my Suicune I still have no clue where it went.

Try removing the pokemon in the last spot from every box.
Suicune can appear then.
I know it because my newly caught safari pokemon somehow got into my battle box, behind the ones that were already there.
When I removed the last pokemon, all of them showed up, one after another.

suicune can only be caught at route 25 in kanto.

Try removing the pokemon in the last spot from every box.
Suicune can appear then.

not from every box, just empty your battle box.
