I got all the 16 badges , after that I did elite 4 again but they still had the low level pokemon, I cought Ho-oH, Lugia, suicune, Volcanion and mewtwo
I still try to catch entei and suicune, but what I can I do now in the game?

You can visit the ancient ruins (Saffron's train), Twirl forest (Goldenrod's Train) or go to the battle frontier, there are still many legendaries to catch as well, like mew, jirachi, zapdos and articuno.
you can also do the ruins of alph's puzzle
