I would prefer it if all gym leaders, e4 & special trainers like rivals, all had 6 pokemon and higher than usual levels, difficulty 2 is too easy.

What you think being instakill, is actaully a bug where you get exp when she switches pokemon. I don't understand what you mean by having to beat 2 times her pokemon though, that was a new one.

The thing is, the game will keep develop, so there will be no final thing. After Kanto, they will start giving you the opportunity to go to Hoenn/sinnoh and Unova after that.

The sprites & current way they work wouldn't allow it, however That is the one way it could work.

While it is an interesting idea, I don't think it will happen. The developers will have a custom story in Kanto involving Team rocket, and it would be awesome to be offered to join them and have 2 alternative stories. Both of them leading up to the Red battle.
