HGSS era, Metagross can indeed learn Thunderpunch, if you don't take my word for it, take Bulbapedia's:

I tried to tm metagross thunderpunch,but it couldn't!.Ichecked and found out it can only learn it in emerald,Therefore JLS's is Hacked (and it's shiny)

also...this game doesn't EXACTLY follow HG/SS. So, it is quite possible that the devs made it so pokemon can learn moves that they can only learn in a certain gen.
