Basicly the game is crashing once you beat Falkner's Gym, and you cannot progress?
Thus each time you beat the gym you cannot restore your save and from there you have to restart your game?

Something like that, I guess. However... It just seems a little odd to me. Either it could be the problem encountered by a lot of people that play singleplayer or he plays the Gamejoltsave and there must be a problem with ... something.... Does talking with Falkner after you beat him make you crash or... ?

Well. If you put the folder of the save you are attempting to load in a zip file, I can take a look and see what's going on.
