how do i let these sprites work o-o

you download the sprite first.
then go to pokemon3d/content/textures/NPC
place it in there.
then go to pokemon3d/save/(your save)
open player.dat and change the skin to the name of the skin you want.
save the file.
play the game

you need to place the sprite into /Pokemon/Content/Textures/NPC/
and then goto /Pokemon/Save/<Save name>/Player.net
find the line that says skin and change the name to the name of the file you just downloaded
/Pokemon/ if the folder that is in the same location as the launcher

what do people generally use to make these?

Paint, Paint.net, Gimp, Photoshop, etc(i personally use paint.net for anything I do image wise)
any tool with pixel editing can be used for the image itself
if you wish to change a specific sprite you will need a specific tool called the xnb exporter to get the png to edit however if you want to create one from scratch you can just do it in you photo editor of choice and save it as a png
the xnb editor and paint.net are listed in the modding tools in the modding discussion and support forum

and what are the usual pixel dimensions of sprites used on pokemon3D?

the usual is 12 32x32 images
however the images can be any size as long as they each are that size
