How about having an option to pick which ever pokemon you want for a starter (no legendary pokemon though). Not the same old starters that are usually fire, water, and grass but just other pokemon that people may want to start with. Seriously how many of us have wanted to start off with a Magnemite, Geodude, Larvitar, or even a Pikachu. Man

It would be interesting to have the pokemon you have the choice of starting with be based off of either random numbers or a personality-test. If the former then it would be simpler to design: three random numbers that correlate with a list of possible starters (i.e. computer generated the numbers 3, 7, and 13 which correlate with bulbasaur, meowth, and eevee, which can then be chosen. [the numbers do NOT correlate with the pokedex # of each pokemon]) If the latter the design would be more difficult, but would offer interesting choices as opposed to random pokemon. If neither of these are decent methods then we could always have tables full of possible starters, but that would be a bit of an eye-sore.
