I was playing the game and after I got surf all of my items were gone and so to see what items I lost I started a new game and started playing. Everything was going well until after I won the bug catching contest and I went to put my pokemon back in my party from the pc and they disappeared when tried to withdraw them but they would reappear if I put them back in the pc. What is going on here someone please help.

Did that happen on an online save?
You can edit your item.dat file inside your save to add the items that you have lost
you can find the item IDs in this page : http://pokemon3d.net/wiki/index.php?title=Items

It is possible to also edit that either in your party.dat or the box.dat
