So I have seen some videos of pokemon 3d from past versions, and the battling pokemon look a lot better.

We're using a much better battle system now. Problem is, it's new and not all of its features (such as animation) are fully programmed yet.

Well, if it's about how the pokemon look in battle, someone could actually make a high resolution content pack for the in-battle pokemon. We just never had anyone that wanted to do that.... but there certainly is someone (*cough* @Smasher *cough*) capable of doing that.
