I have a Gamejolt and I am signed in, but when I click join, it says I need a gamejolt. Please help.

No, it probably says "cannot connect". That's because it's often offline
Are you talking about the server list?

yes. I started a game and now I want to continue it on the server to see other people, but it says I was kicked for not having a gamejolt profile, which I do.
You need to log in with your GameJolt account name and token. Then you select "Play Online" in the menu and select the server.

You have to play with your online account, not one of your offline accounts. The reason for that is because you can cheat on your offline account by editing your data. But this doesn't apply to online saves. So as I said, you have to press "Play online" to play on servers that only allow online saves.

I already have really far though. Is there any way that in the future you can detect cheaters and let non cheaters in. And also do I have to be on the server to do live battles and trades?

Offline mode do not allow trade but you can use your offline save ONLY on my server for now. I am the only server who allow them but the uptime is very promising.ok
I hope you will understand that online save allow you to trade poke with each other
You can trade with the same "profile type". So GameJolt saves can trade with GameJolt saves and offline saves can trade with offline saves. This ensures that hacked Pokémon don't get over to GameJolt profiles. As stated, offline and GameJolt players can play together on one server. You can however battle with GameJolt players when you have an offline profile.
