Files Lost when I restart my computer

The game is working fine but whenever restart my computer I have to download the update and it doesn't save any of my game data from before.

You DO unzip the launcher before running it right?

Do I extract the game from its folder? [I don't do that for most programs]

Only now when I download it , it freezes on preparing and doesn't let me close the window or program

The download window freezes? Or the game? Open (launcher folder)\Pokemon\Log.dat with NotePad, copy and paste it here. Also make sure you have access to the folder. Right click (launcher folder)\Pokemon and make sure it's not read-only and that you have access to the folder, and do the same for the launcher folder.
